I am assuming
its a seven string guitar and you are either playing some form of metal, or lead/shred in the veins of vai?
what type of sounds are you chasing in relation to gain, is there a cd or a song that has the amount of gain you are chasing?
what amps are you using in amplitube?
how does it sound if you just use amplitube to record, and then use plugins for effects?
this has me intrigued..... I would be interested to hear what you finally settle on......
I would almost takeit as a personell chalenge ans see if I could get it by reamping a sample? hmmm
good luck and I hope we can help in any way

If you're layering distorted guitars I find that backing off the gain on the guitarists amp/pedal will clean things up a lot. Its almost like if all the layered guitars have lots of distortion all the distortion combines and makes a mess of thing, but if all the guitars just have a little distortion they add together and make the right amount of distortion.
I'm tired, that sentence was terrible.
Sorry if this has been mentioned, I didn't read every single post.

I spent the last couple of days recording an 7 and 8 string guitars for a deathmetal band's demo.
Two mics on the cab (ATM25 and Rode NT1), 20% less gain than they use live and a clean DI track run through a high gain amp sim. This has got a sound they're very happy with.
The hard part is going to be adding the other guitar today without it all turning to mud...
